Some of my vertical images are being resized to look very oddly (i.e. cropped strangely) in the horizontal slideshow. Do you have any suggestions on how to keep this from happening?

Just make sure that the photos used for the slideshow are only landscaped, or similarily, if you have a large number of vertical images, you could make some adjustments to the slideshow to make it such that it would be suited for portrait layout shots.
As Levin said though, at this time, it can only be either setup to show landscape layout or portrait layout, not both.
